The difference between these two expressions is very subtle:

TRUST YOU has to do with interpersonal relations. You can trust someone because you know that they will do what you ask them to (they have done it before). So that means you can trust them with anything.

TRUST IN YOU has to do with your beliefs. You trust in someone as a person. Usually, you can use that phrase when you trust that this person will do a particular thing that you asked them to do. (I put my trust in your hands)
In other words:
- I trust you to finish this project = I am confident that you will finish the project
- I trust in you to finish this project = I am confident in you as a person, I believe that you will finish the project
The difference is very slight, as you can see, and these two expressions can be used interchangeably, but ‘TRUST YOU’ is more common.
